I am not sure if this would work, but, when a warm reset (or any nor-Hard reset) occurs the user is taken to the Prefs. app. What if you created mini-apps that used the same name and creator id as the built-in applications so that when a sysCmdLaunch (or AppLaunch, or whatever is sent to apps to launch them) is sent it launches your mini-app that sends a launch code to the main app.
