I had this problem too. Also one drive that it did stop wouldn't
re-start until re-boot.

You might be able to track down what's causing the background
activity and eliminate it. (see the Help file in Sleeper) In my
case I think I still have some aliases that are connecting to something
on the 2nd drive because mine spins up occasionally too. 

If you set Expert Options (opt-comm-help) to "Spin down unmounted disks",
then re-boot, you can then drag your other drive to the trash to
unmount it, as a way of keeping it off.
