I recently purchased three 9GB HD's (ST410800N), which had the same problem.

The drives would power up, but wouldn't appear on my desktop. 
Mounting software could still see and mount the drives after boot up.

The problem was the jumper was set on the "Motor Start Option Enable".

With this option enabled, the drives would power up, but not mount 
until "accessed". I believe its a feature meant for hugh network file 
servers.
