Sometimes the serial ports get confused. I've seen this problem solved by zapping the PRAM, which resets everything to normal again.
To zap PRAM you can use a utility like TechTool3 or you can hold down 4 keys, Option-Command-P-R while starting up the computer. Do this after a shutdown, not a restart. Keep holding these keys down until after the third "bong", then let go and the computer will start up.
