Just had this last week with an old IIsi I had given my mom. Try 
disconnecting all peripherals. Someone on this list previously said 
to try unplugging keyboard. I tried that on mom's machine. That 
wasn't the problem. Then I unplugged the external hard drive from the 
SCSI connector to plug in my zip drive (her floppy drive wasn't 
working either and she has no CD drive, so I needed a way to load 
software, reinstall system, etc.). Problem solved. I was able to shut 
down normally. So it was a problem with the external hard drive (or 
cable), not the SCSI itself, since my zip worked fine.

Unfortunately, she still can't use the computer because, as I leaned 
over to unplug my zip drive, I smelled something funny, felt the top 
of her very hot monitor, and immediately unplugged it and told her 
not to use it.

But for you, again, try disconnecting peripherals.
