I mean, opening up the first window, AFTER start-up. I turn the thing on, and double-click the hard drive icon, and... five minutes later the window finally opens. If I haven't already restarted the Mac out of frustration.

Yes I have (on an ibook with OS 9.1) and it was because it was trying to connect to a network server that wasn't there.
I agree with Jim. The machine is most likely trying to mount a network volume at start up. The network isn't there, so it spends a long time looking for it. I don't remember what to do to tell it to stop looking though. Probably one of the preferences can be trashed.
