Did you shut down the unit and disconnect the 2nd hard drive BEFORE rebooting immediately after making the copy? If not then you screwed up the virtual partition. That's why I use Ghost to make boot floppies and boot to them. If the machine were to restart, it would boot to the floppy and not to the drive(s) and create the problem you now have. I made the same mistake the first time I tried it.
