I believe Distiller looks for matching font names. What kind of trap this
may set for different versions of fonts with the same name is anyone's
guess.

Do these tools make sure that the subsetted font is coming from the same
font variant installed on the system ? I.e. are they ensuring that e.g. 
the subsetted Times-Roman in the PDF file is the same Times-Roman on your
system you are using to create extra text ? Otherwise you end up adding text
using potential another font variant.
