You are talking about two different things here. Your monitor resolution is a fixed number like 72 ppi or 96 ppi. (Used to be that Macs displayed at 72 ppi and PCs at 96 ppi, don't know if that is still true). 1024 x 768 or 115 x 864 is the screen area displayed, it is not really the screen resolution. The Acrobat setting applies to the resolution not the screen area. If Acrobat 6 is set to use system settings it reads what your monitor resolution is and uses that, it's not overriding anything. If Acrobat 6 is set to use a Custom setting then Acrobat is overriding the system settings.

So what you're saying then is that the system settings override Adobe
Acrobat 6.0?

Max suggested to me that the recommended screen resolution for users is:
1024 x 768 or 1152 x 864.

100% display in versions of Acrobat before 6 were based on 72 ppi. In
Acrobat 6 the default setting is to "Use system setting" which if you are
viewing on a PC is probably 96 ppi. That is why there is a difference. It
looks like this is a setting that is controlled by the user and is not one
of the Initial View options that can be set for the PDF.
