The only reason I don't keep the filename intact is that I have two Pentax cameras, and I don't want to end up with two different pictures having the same filename. So I change the letters but not the numbers on all my camera filenames. If they come from the Optio, they get changed from IMGP1234.jpg to OPT11234.jpg (the Optio having now gone over 10K images) and the *istD files are changed from IMGP4321.jpg (or .pef, whatever) to ISTD4321.jpg and a big thanks to whoever posted here some time ago as to the existence of Oscar's Renamer, which is what I usually use to achieve this! Though ACDSee will do it too.
I put the files into two different PEFArchive directories (body1 and body2) and when doing the PEF->DNG conversion, I append "-B1" and "- B2" to the DNG filename.
