You may want to take a look at a gadget called Disc Stakka from imation. It stores up to 100 CDs or DVDs in a protected housing away from dust and dirt, and connects to your computer where a detailed log list is maintained. Just select the disk you want and it automatically finds it and hands it to you via the slot on the front. For storing larger numbers, the units stack on top of each other. List price is around $ 150, but you can find them at good discounts.

I use CD/DVD binders that store 8 media per page, with protective page pockets. Binders with 12, 24 or 36 pages are easily available and take up very little shelf space. The binders zip closed and prevent the entry of dust and grit.
