I've never had it come back on lenses that I've done as
long as several years ago.
My theory is that the Windex acts as both a cleaner and
disinfectant.
As long as the lens is stored properly after cleaning the
fungus shouldn't reappear.
Damp, stagnant air and darkness are the main factors in
fungus spore germination.
A cool, dry place should prevent this.

I suspect that the biggest reason fungus reappears is that while the lens may be fungus free, where the lens is stored remains contaminated.
