For me, first step after downloading the files to the computer is to rename. With the *istD I was using the rather unimaginative prefix "IMGPr2" followed by a seq number, yielding "IMGPr28751.pef" The "r" portion lets me know that there is a RAW version of the file in my archives someplace, the "2" is to distinguish from the earlier xxxx and 1xxxx photos with the same last four digits. With the K10D I rename as K10Ddxxxx or K10Drxxxx according to whether the RAW is DNG or PEF. (Soon I'll be moving on to K10Dr1xxxx ...) Of course the "r" and "d" info is totally redundant with the file suffix in the first generation files, but persists as useful information after transformations into TIFF, JPEG's, whatever.
