Still could be a bad sector in the main partition. I had that on a 
laptop once. Occasionally it would refuse to boot with horrible 
"unable-to-read-this-incredibly-vital-system-file-of-some-sort" errors.

Don't trust the cheapie utilities that come with the computer. They 
couldn't find anything wrong with the laptop i just mentioned. When I 
repartitioned with Partition Commander and did a full surface scan the 
problem went away permanently (though I still back up by OS drive with 
Norton Ghost regularly).
