Either don't interchange cards, or else erase the cards in the card reader (delete the DCIM folder) after you have downloaded the card. If you shoot RAW, you could try setting one camera to record Adobe RGB and the other sRGB, since that changes the file prefix. It won't affect the actual files, since RAW doesn't have a colourspace to call it's own.
