Sounds like your issue is not with exporting, but with importing to where you want. It also sounds as though you're fighting against Lightroom to some extent, without understanding how it works. If you want to import from 2 different folders, A and B into a 3rd folder, C, you need to 1. make sure you've told it to move or copy the files, using the File handling dropdown. If you tell it to leave them where they are, it will. 2. choose "Into one folder" from the Organise dropdown on the Import... dialog. You can then check Put in subfolder, and specify the name of the folder you want to put them in.
