Before you go absolutely crazy, try this if you have not already.
copy all the mail files and maybe the whole data folder to a safe unseen
(named) backup folder. Download the current version, and load it on top
of what you have. I agree, it doesn't sound like the usual corrupted
index.msf issue.
Have you tried un-enabling spamato? That does some strange things once
in a while as well.

Thanks for the data points. Luiz, yes, my machine is fully up to date,
with one exception ... I still have IE6 rather than IE7 on this machine.
I've been using Thunderbird since version 2.0.0, on several different
computers, and this is the first problem like this that I've had. Like
probably everyone, I've had to delete the MSF files and restart every
once in a while.
This time is different, though. The problem comes back very quickly,
and just getting rid of the MSF files isn't enough ... I actually have
to trim the last message or five from the mail file to get rid of the
problem (temporarily).
I'm still searching through Google and mozilla.org looking for even
hints that someone else has had similar problems, so far without luck.
Trying to find detailed bug information for T-bird and Firefox can be a
tribulation, though, if it's an uncommon problem. :-)
I'm on the verge of creating a new account and just holding the old one
as a backup, but not using it. But I'd really rather solve the problem
instead of dealing with multiple mail archives.
