Yes, every film scanner I've seen has a provision for mounted slides. It's not that the scanner necessarily has trouble focusing on the slide in the mount; the problem is that the slide often doesn't rest totally flat from one edge to the other in a mount, leading to lower sharpness at the edges of the frame or in the centre of the frame.
