Yes, every film scanner I've seen has a provision for mounted slides.

It's not that the scanner necessarily has trouble focusing on the slide 
in the mount; the problem is that the slide often doesn't rest totally 
flat from one edge to the other in a mount, leading to lower sharpness 
at the edges of the frame or in the centre of the frame.  You could use 
glass mounts, but then you get into newton rings or patterning from the 
anti-newton glass.
