I have Lightroom rename all files on import in the pattern YYMMDD-[numeric portion of camera file name] or YYMMDD-[four digit sequence] depending upon the shoot requirements. Original camera file names aren't all that important. I don't segregate JPEGs from RAWs ... well, I don't usually create RAW+JPEG except on one of my cameras when there is no other option (you can't turn JPEGs off), there's no point to it.
