you can have it both ways with Thunderbird by setting

mail.strict_threading;false

and maybe also this makes a difference

mail.thread_without_re;true

It's probably not in how his reader is set up, but how I'm replying.

what those settings do is tell Tbird to use subject matching *and* threading headers; if i turn it on, it makes your replies appear to come in on the same thread, though not properly nested; i wish it were a per-mailbox setting, because i have some lists generated by grossly-noncompliant CMS's (e.g. WebCrossing) where nothing will be threaded unless i use that setting
