Lightroom will put the photographs precisely where you tell it to. What you're saying is that you don't like to use its mechanism to do so, or don't understand how to tell it to do what you want. No matter really, but let's be precise. I don't know why you'd use Image Capture to move the files from your card to the computer file system. Just drag and drop them to the location you want if you want to do it yourself ...
