Igor watermarking has to happen at export with LR as currently it has
no layering functions. To do what you want about the only way I can
think of it to make a series of different watermark templates which
utilize the LR/Mogrify 2 plugin and batch processing images in
selections based on where you want the watermark. There's no way
currently to flag a particular export process within an image in the
develop module.

I have a series of different watermarks templates for drafts, NFP and
various jobs and productions and I maintain the WM in the same
position for each without a problem. The key is to design the
watermarks such that they will work well (provide sufficient
visibility/contrast) with the majority of content for that event.
