P99SE very helpfully has a different designator auto increment when pasting arrays in sch and pcb. PCB very helpfully adds an underscore and numeral to your designator when you paste an array
Paste Arrays In sch it increments the last numeral in the designator so R1 --> R2, R3, R4 etc In pcb, R1 --> R1_1, R1_2, R1_3 etc The workaround is to name your sch designators to match the pasted designators in pcb, so name your sch designators using underscores. For your question, in pcb take your first array and rename your designators so they dont have an underscore. Delete all other components from the other arrays. Copy and paste array and it should match up. For one thing, make sure you use "paste special" (from the main Edit pull-down menu), and go through the steps to set up pasting an array. Otherwise, your pasted copies will not contain any net information. After that you can re-annotate using the left to right option, but that won't annotate the designators as you want. I can't think of another way to do it right now. Sorry, and good luck.
