Some customers have me panel every design to optimize for Fabrication and 
Manufacturing.

My favorite tool is Gerbtool. Allows easy generation of panel drill files, 
netlists, gerber, etc.  Also has macro capability.

CAM350 is another excellent tool.

Camtastic is bundled with Protel and Altium Designer, and I believe it contains 
everything you need to panelize a design.
