[petsc-dev] builder.py error, recursing differently from other build systems

Presumably that "Makefile" was generated by CMake.  Can we just call the
top-level walk() for src, include, and tutorials?  Or better yet, use
exactly the directories that are listed in DIRS, just like gmakegen.
