Yes, I would

1) Preserve the reconfigure-***.py and gmakegen.py

2) Remove the whole $PETSC_DIR

3) Get rid of the preinstalled OpenMPI you have. It is usually somewhat
broken and not helping.

4) Reclone and rebuild
