Replying to an existing thread to create a new one is a completely different issue of replying to an existing thread with a valid reply and having your mail client mess it up.
One is a matter of netiquette that needs to be taught to newbies so that as they travel on to other mediums, they know the "rules".
The other issues is one you may not have a lot of control over. I wouldn't expect anyone to switch email clients just so that others can see their replies threaded. If you have control over what email client you use, however, then I'd recommend you switch to something that supports this as they usually offer a host of other useful features. It's your choice, though.
