the question is: where is your store directory? Under /usr/local/var/piler/store or under /var/piler/store?

yes, no problem.

Now the question is..: I have defined two domains: my actual domain
name + a local domain, both with identical 'mapped domains'.

Any idea where 'mydomains' could come from?

perhaps in piler.conf. Recently it became obsoleted, that's why you got a warning.
I'll update the upgrade docs, and add this hint soon.
