Seems like a good time to plug my program. Why not give GutenPalm a
try? It's a full featured reader with bookmarks, annotations, copy, and many
display options (similar to those of CSpotRun). It uses zlib for compression,
so you get much better compression ratios than with the Pilot DOC format.
There is a command line utility included called 'makeztxt' which will convert
the text files for you. You can use regular expressions to auto-generate a
list of bookmarks. There is also a web page converter and a Java version,
both written by other people.
And, of course, both the program and the document format are completely open.
