Sure - this is something we should have had from the start.  The layout
of the apache proxy cache out of the box was (I think) optimised for
filesystems that perform better when there aren't many files in a single
directory.

ZFS doesn't have this limitation, and indeed this is the configuration
ipkg has been running with, so changing from

CacheDirLevels 5
CacheDirLength 3

to

CacheDirLevels 1
CacheDirLength 2

will do this.  htcacheclean, or apache itself will disregard and cleanup
cache entries stored under any old values, and start to write cache
entries under the new layout.
