Just some nits,
src/modules/manifest.py
- should we also a empty dict created for 'odict' too.
- some code level comment about 'dictify()' would be really appreciated.

In short, if a single package contains links/hardlinks that are tagged
with both a variant and a mediator, and more than one of them shares the
same path, some of them will be silently ignored by some package
operations (such as change-variant, change-facet, update; but not
install, uninstall, set-mediator).
