What is it about the JPluck Conduit that you want/need?  If you go into
the JPluck Preferences, you could set the destination for the channels to
go a directory where they will be automatically installed on Hotsync.  I
don't know how the Plucker Desktop's Conduit works, but on my machine, I
could accomplish that by using the directory for the Palm's QuickInstall:

e.g. on my machine:
      C:\Program Files\Palm\HoyleA\QuickInstall\ExpCard\
   or
      C:\Program Files\Palm\HoyleA\QuickInstall\HandHeld\

The only thing you'd be missing out on at that point would be JPluck's
ability to download content/channels during the Hotsync process.  This can
be largely accomplished by using the AutoUpdate feature and keeping JPluck
running in the background.

If you need that feature, you might need to remove the Plucker Desktop
temporarily to get its conduit in place, but the desktop portion of both
programs can be installed on the same system at the same.

If JPluck is going to be your primary tool, it might be worth
re-installing everything.  Both apps have the ability to be installed
without including their conduits.
