You can the save the file as djvu or pdf or image with the OCR text file attached. You can the use something like beagle and you can search for keywords and if they're in the text file it'll come back as a hit. The lastest ver of gascan2pdf will also save the location of the text so you can find the spot without having to hunt through the whole page. It doesn't really save in a hierarchy as I just did this myself with filenames and folders. It's also nice software for doing double sided scans with a sheet feeder.
