update-rc.d doesn't really touch the scripts at /etc/init.d/ , it
actually just makes symlinks _to_ them from the respective
/etc/rs{S,\d}.d/ directories corresponding to the runlevels you want a
particular initscript to run.
Many but not all initscripts have some tweakables in /etc/default/
(e.g. for hdparm there's /etc/default/hdparm), aside from their usual
sematics in /etc/ .
For your original question, the answer would be `dpkg-reconfigure'.
Many service packages in Ubuntu/Debian already have debconf enabled,
so for most configuration tasks you can simply call `dpkg-reconfigure
<package>', as in `dpkg-reconfigure xserver-xorg'. See the docs for
details.
