It doesn't actually touch the actual scripts, but rather it creates symlinks in the /etc/rc_.d folder of your choice. It pretty much does the equivalent of chkconfig in RH. But you're right. This is not a task for beginners as it can break your system. But used properly, it can improve your system performance (at boot, mostly) by only starting the needed services.
