The main config file for apache is usually /etc/httpd/httpd.conf.
However, I highly doubt that tinkering with that file would help you
since cgi is enabled by default.
You need to provide more details if you expect any assistance. A few
details which you left out:
1. The name of your web based email server.
2. Where were the cgi files installed?
3. How did you try to access it?
4. What MDA/MTA are currently installed?
