This is not necessarily the case.  Apt repositories don't always use the
same structure -- although a standard layout for storing Debian
distribution branches does exist:  If you look at the entries in
http://www.internatif.org/bortzmeyer/debian/apt-sources/ (a page
cataloging unofficial apt repositories for various purposes), you'll see
lots of different directory layouts among them.

Not following the standard layout (because you're mounting several ISO
images) just means that the client machine trying to reach the apt
repository may need a separate line in /etc/apt/sources.list for each
ISO image, e.g., 

deb http://aptsource.admu.edu.ph/debian/disk1/ ./
deb http://aptsource.admu.edu.ph/debian/disk2/ ./
deb http://aptsource.admu.edu.ph/debian/disk3/ ./
