Microsoft Pocket PC is an ARM-based processor. So perhaps if you can get to cross compile to an ARM platform using GCC, then I think that's okay. However, you'll need to access most of the WinCE APIs and the rest of the WinCE development kit to make your application, which are I think not available on Linux.
Microsoft is offering for free it's development tools to make Pocket PC applications, which is the Embedded Visual Tools. You can get that, however you'll need a Windows computer to use it.
Unlike Palm, which is making it's SDK available on Linux and a 68k cross-compiler based on GCC, Pocket PC might not be available on linux basing on Microsoft's attitude towards open-source stuffs. Hehe :)
