Doesn't Mozilla Mail handle the References: tag properly? If you use your mail client's Follow-up command (or Reply to All command, on mail clients that don't distinguish between Follow-up and Reply), it should preserve the references information. Please examine your message header carefully to make sure that the References: header is there. If you're using threaded message view, it should Just Work. If it doesn't, that seems to be a fairly obvious bug people might have gotten around to fixing...
