You'll also need to create the slimserver-convert.conf file like I

You do need to actually be running slimserver.pl each time, so
replacing the shortcut should be fine. The .exe is a fixed build and
never gets changed with any PERL source code changes you may make. I'm
guessing that  your previous issue where running the PERL version once
worked because it had to with allowing the proper libraries to be
created/included. Unfortunately, as a consequence of running the PERL
version, the command window will appear in your taskbar whenever
SlimServer is running. Not too big of a deal though.

Edit: You can find out if that the Replaygain stuff is working by 
looking at the command window. The FLAC decoder writes to the window
informing you each time it applies the gain.
