This might be the wrong place to ask about dealing with the specifics of MusicMagic. I have no idea how to remove the songs once added. When you first start up, there is an option to search for music or specify a folder. Search for all would have found both of your music trees, where specify should have stuck to just the one. Perhaps you can find and delete the wrong songs from the musicmagic program. Even if you run the headless version, the mixer app is still part of the install. You should be able to run that as long as you have an Xserver running (local or remote).
