Looking more closely into the way Mac OS X organises things, I find that in subfolders of /usr/local are items that the user has installed (not necessarily directly, maybe using an installer) such as ClamXav, lame, anacron, while the folders such as /usr/bin contain items that are part of Apple's system install.
