All waveinput does is facilitate an Alsa source to be captured. arecord expects a PCM source so there is no information in the data stream about sample rate or sample size. The issue about 48k working and 44.1k not working is probably due to Alsa setup perhaps related to the input device chosen - if you wanted to investigate that is the route I would check. The plugin is "dumb" - how the device is told which rate to use is via ALSA, the device and the arecord parameters.
