Had exactly the same problem using piCorePlayer and max2play distributions on rpi 2 & 3 with IQaudioDAC and HifiBerry Digi + and thought it might be something to do with the Alsa Equal software. In Alsamixer with the IQaudioDAC one of the controls available IIRC changed the timing of automute, changing that value got rid of the low level but annoying noise (which as you say goes once playback starts).
