I do have a Surface Go, the most basic one running in S-Mode, but I
can't make it do what you describe. Can you tell me exactly what you do
to get this effect? You have the option set to run in background. Do
you have it set to start minimized? Do you just click on the tray icon
as soon as you can?

BTW, after every time you install or update SLX from the Store, the tray
icon will revert back to the hidden area of the tray a few moments after
you run it. I always have to drag it back to the visible part of the
task bar for it to stay there. (Nothing I can do about that, its
Windows thing.) When you say the tray icon goes away could that be what
is happening? (I don't mean to offend if this question is too basic,
but I just can't make mine exhibit this behavior.)
