I checked, and SqueezeScrobbler already submits multiple genres as separate tags. So to get this to work as expected, you should change the SqueezeCentre configuration option "Separator for Multiple Items in Tags" found in the Behaviour section.
Although bear in mind this works for other tags as well as genres, so comma may not be the best character to use.
