I've not had any problems with morning alarms myself (and I use them every day). However, there are a couple of things you can look at. In the log, check for the scheduler updates (not just the checkAlarms notes). This should show a periodic summary of all upcoming alarms. The update should happen on startup and around midnight each night. The other thing is that some systems have a log cleanup routine (debian-based systems at least). Logrotate runs once per day, shutting down SC in order to archive older log files.
