Because on many platforms the server does not run with enough priveliges to save files to the Plugin folder. Putting the plugins in the Cache folder means we know we can always write to it (as we create it somewhere where we know we can). There is no issue wiping the Cache folder when you upgrade as plugins can be reinstalled. The preferences stored by plugin are stored elsewhere so you should not loose anything.
