I didn't write the wavin2cmd so I can't be certain but my guess about the standalone test is that the header of the file is not being written properly and may be missing the correct duration. To check would require some testing and analysing file headers but I don't have time at present.
Since wavin2cmd runs and doesn't stop with an error and recorder records OK - I don't think there is another app interfering - possibly just some setting issue.
