Assuming that you've checked the settings on your network card
(right-click My Network Places, select properties, right-click your
network card, select properties, Configure, Power Management and make
sure you have "Only allow management stations to bring the computer out
of standby" CHECKED) and that all is in order there, I would then check
the Control Panel-Scheduled Tasks and see if there are any entries with
the "Settings->Power Management->Wake the computer to run this task"
attribute set.  Failing that, I think that some windows management
software (e.g. Windows Live OneCare) will wake the computer to perform
maintenance tasks too.

I've you've eliminated all those as potential wake-er-uppers, then you
may have hardware that just won't suspend properly.  I've certainly had
motherboards that won't do this.  If your system is fairly new, I
suggest contacting the manufacturer or the tech support of the
motherboard manufacturer if your system is home-built.

Will you system "stay down" when it's in hibernation?  

The good news for you is that the Boom will reliably wake your system
from hibernation or from "off" 10 minutes prior to an alarm with no
special intervention on your (or SrvrPowerCtrl's) part.  This is a very
nice feature that's been built into the Boom's firmware.  I'm hoping
that this will make it's way into the SBC soon too.
